I generally find the two airlines to have similar priced basic fares if you book well in advance.

Virgin charges for checked in luggage and doesn’t provide free food or drinks (you can buy snacks and drinks if you wish).

Qantas doesn’t charge for checked in baggage up to 23kg/140cm and food and drinks are free. If you’re flying at dinner time, you get a hot meal; at lunch time it’s a panini or similar; at breakfast, a muffin or pastry and at other times, it’s biscuits or a cake with a hot or cold drink and after 4:00pm on weekdays, free beer and wine is served from 4pm on Cityflyer flights.

Qantas definitely still fly Brisbane/Melbourne and operate via the main airport at Tullamarine. From Brisbane, Jetstar flies into Avalon Airport which is nearer Geelong than Melbourne.
